Mission 12 is the fourth mission of Act III and the final mission of the game. The Rebel Alliance is sending everything it can to rescue Master Luke and take down X1 once and for all.
As the Rebel fleet enters Kashyyyk, they are immediately assaulted by Imperial fighters. As pilots report to the hangar bay, X2 uses one of the remote guns inside the hangar to assist.
Get to a Ship
After sometime, Shara says they need him to join in the starfighter battle. X2 gets on a ship and joins Grey Squadron.
Destroy the Gravity Well Projectors
An Imperial Interdictor has immobilized Rebel Transports, preventing them from jumping into hyperspace. Its gravity wells must be quickly taken out, as there is a tributary beam on the surface blasting at the transports.
Protect the Rebel Fleet
With the gravity wells destroyed, the Rebels must keep the Imperial fighters away from the transports. As they are fighting the fighters, one by one the transports get the opportunity to jump to hyperspace and escape.
Destroy enemy turrets to protect the Fleet
A Star Destroyer's turrets are causing problems to the fleet. Taking them out would help them in the fight.
Regroup with Grey Squadron
With the skies cleared, Grey Squadron regroups and heads for the surface to search for Master Luke. Life form scans indicate a lot of presence near an old Republic Venator that crashed many years ago. Starting their attack run, they discover that the AA defenses are shielded. As long as it is active, it will be hard to send reinforcements.
Clear the Landing Bay
Attempting a quick landing is not possible as the landing pad is guarded by AT-STs. Only after they are destroyed can the Rebel forces try to reach the surface.
Take out the remaining TIE Fighters
Imperial fighters are preventing Rebels from engaging in attack runs. Taking them out will help get more men on the ground.
Secure The Tributary Beam Controls
While Shara is patrolling the skies, X2 is on the ground and heading for the tributary beam's shield controls. Once the shields are down, Shara begins an attack run and destroys it.
Restore Wookiee Communications
Reinforcements are on their way. Shara has located an old Wookiee distress beacon near X2. If he activates it, it will inform the Wookiees of the Rebel presence. With their chieftain, Tarrful, being an enemy of the Empire, it is likely they will come to assist.
Destroy the Turrets
The Wookiees can't help the Rebels as long as the Imperial base's ground turrets are active. Before they can be destroyed though, their shields must be disabled.
Destroy the AT-ST
Rebel ground forces are pinned down by an AT-ST. Taking it down will help turn the tide of the battle much quicker.
Get to the Temple
X2 and the ground forces move quickly to the temple, where they believe Master Luke is being held. The Stormtroopers make their last stand and try to stop the Rebels from rescuing the 'template'. A Y-wing bombardement helps clear the area.
Rescue Luke Skywalker
The Rebels rescue Master Luke (and give him his lightsaber which they recovered), however they are discovered by X1. He unleashes upon them his new clone army - grotesque forms of Wookiees and Stormtroopers. X2 helps fend them off while Master Luke searches for a way out of the temple. Eventually, they escape through the window.
Defeat X1
Shara informs X2 that X1 is heading for the landing pad. Master Luke assures X2 that this is his destiny and leaves to command the Rebel troops. It is time for the two brothers to meet for the final time.
Mission Outro - Scripted Cutscene
X2 has defeated X1, but opts not to kill him. X1 exploits this, only to die by his own lightsaber. A ceremony on Kashyyyk ensues, where X2 gains the rank of Jedi Master.
Trivia
This is an approximation of the objectives. This mission does not fully work in the leaked build, received changes in later builds and there is no story overview document available.
Wookiees rescued from Desolation Station appear in the victory celebration.
The PSP and DS versions end on Mustafar. They both use parts from Mission 11 and 12. Since the DS version was finished in October 2008, it can be speculated that the main version was also going to end on Mustafar in later builds. As a story level on Kashyyyk is mentioned in the July 2008 release notes, the choice to change the ending mission would have to have happened in the last months of development.
Ending in the PSP version.
There is no planetary shield in the PSP version.
Both versions retain the Star Destroyer crash into the planet, however X2 boards it alone. In the PSP version, X2 escapes before it crashes. In the DS version, it is changed to a Super Star Destroyer. In neither version is the cruiser damaged.
In the PSP version, Master Luke's capture is mentioned at the beginning of the mission. In the DS version, he is captured sometime after X2 crashed into the planet.
Ending in the DS version.
The PSP version has X2 secure an ion cannon control room, similar to how X2 secures the tributary beam controls. Also, there is a Y-wing bombardment.
The PSP version retains the spoiled Stormtrooper and Wookiee clones, whereas the DS version involves a reactivated droid army.
The PSP version does not show Master Luke being rescued, whereas the DS version does.
The DS version has X2 destroy shield generators to X1's base, similar to the ones in the mushroom tower. However he attacks them using the Super Star Destroyer's guns from the command bridge, instead of assaulting them on the ground.
We do not have a clear answer as to why the final level was changed to Mustafar.
The ending cutscene has several differences, but end in the same place; a Nebulon-B cruiser outside Mustafar.
The PSP version shortens X1's dialogue before he attempts to stab X2 in the back. The DS version retains all of it, however when X1 is stabbed he says "Brother..." before falling. X2 says "Farewell, X1."
Afterwards, the PSP version shows X2 getting hugged by Shara, then meeting up with Han, Chewbacca and Master Luke. Luke shakes his hand and Chewbacca hits him in the back slightly, knocking him off balance. The dialogue is replaced with a monologue by X2, as with all PSP cutscenes.
The DS version shows X2 later meeting only Shara and Master Luke. Dialogue is different from the ending cutscene, but Luke shaking X2's hand and saying he brought justice to the New Republic is retained.

EXT. KASHYYYK – FINAL CONFRONTATION
X2 strikes X1 for the final time. He falls to his knees.
X1
You. Have. Won.
X1 turns off his saber and tosses it past X2. His face contorts in a mask of rage.
X1
Strike me down! Kill me! Now!
X2
I won’t kill you brother. You are broken. Kessel Prison will hold the pieces.
X2 turns off his saber. X1 stands and looks directly at X2.
X1
You never did know how to finish anything.
X1 force pulls his lightsaber towards X2 at amazing speed. The saber ignites mid-flight. X2 does a backflip, avoiding the incoming saber which impales X1. X1 stares in shock and falls backwards, making eye contact with his brother. The camera zooms on X1's falling lightsaber, going into slow-motion as it falls.
X2
It's over now, brother.
X1 stumbles backwards and falls to his death. X2 strides quickly to the edge and watches X2 body’s fall. Camera afterwards reverses angle to capture X2’s reaction.
Cut to:
EXT. WOOKIE CELEBRATION – NIGHT
A huge Wookiee celebration is underway.
X2 stands alone by a bonfire, looking up into space.
The camera closes in on the face…
In his eyes we can see the reflection of the stars, and glow of the fire.
As X2 watches, the flames rise higher.
Shara walks to him and gives him a hug.
SHARA
There was nothing you could have done to save him.
Han, Lando, Chewie, and Tarfful approach, Chewie roars his approval and Tarfful pats X2 on the back, knocking him off balance for a second.
Luke and Leia approach him.
LUKE SKYWALKER
Master X2...your bravery has helped bring peace and justice to the New Republic.
Luke shakes X2's hand with his gloved hand.
The celebration around them slowly overcomes the sadness.
